A few reasons.
1) Most properties will book for a 3-day Shabbos stay throughout the year. If we allowed bookings with an Erev Shabbos or Yom Tov checkout, it would eliminate a full weekend booking opportunity.
2) Our office staff makes Shabbos too. Their families also deserve their time and attention. Check-ins and check-outs take away their well-earned family time.
